Yellow Pencil targets classes and ID's of elements you are styling and if you did an update and with an update those names of classes and ID's got changed then there's nothing you can do except to do it once again.
This is not Yellow Pencil issue or something caused by our plugin. Developers usually leave names of classes and elements same with updates, but sometimes they change it and that happened to you.
I am sorry to hear that, but there's nothing I can help you because there's no issue with plugin, there's issue with your theme.
