The plugin work very well when I'm customize website, but when I try to work on responsive mode, I have a lot of problems. The tools are not work proper, I can't customize. Moreover in the attachment you can see the box that I cant' use because I find it divided and I can't clik on the box on right.
1. Have you tried clearing cache on your mobile phones? Try deleting history and cache from phone browsers or opening your website in incognito mode. Or try opening website on phone you haven't opened it yet. If the issue remains let me know.

Hm, I don't think you've made me administrator. I am unable to see all the plugins that are on your website. Your issue has nothing to do with Yellow Pencil actually. I assume that you are running some sort of plugin which changes style for mobile phones, and I need admin access in order to see if there's some plugin causing that.
Just go to edit my profile and you'll see role field where you can change my current role to administrator.
The question about migration - yes Yellow Pencil will work on new domain.

Page specific template (for example Homepage template) - it means that only that specific page or page template and it means that element styling will be applied for that page template and if same element (button or image) is on other page template then the styling won't be applied.

For istance: I need to reset all the position/sizing/margin/padding customize I made in the "call to action button". Can I do that using Reset Change, or will it have an effect to all the element?
Easiest explanation of how this plugin work is that it takes classes and ID's of elements. And for example if element has class or ID called "call-to-action" (just an example) Yellow Pencil targets that element. So if you reset settings of that element you will actually reset styling for element with that class or ID.
So if you have that same class or ID called on couple pages you will reset styling on all pages because you removed styling properties for that class or ID.
I have inspected your element and it has classes called featured-box-1 (2 and 3) so if you select first box it will only reset it's settings while others won't be affected. Also you can't always know classes and ID's so I suggest you to do following: Open Yellow Pencil and reset and make new changes on selected element, and then save changes and don't close Yellow Pencil. Then open website in another tab and see if everything is okay and check the other pages if needed, and if something is wrong then you can use UNDO/REDO option to roll back to old changes and make new ones.
